The phrase is preceded by the name of a legal representative and followed by another:

"Dr. X que protesta juntar substabelecimento emitido pela Ilustre Mandatária Dr. Y"

From what I understand this is someone being named as a proxy for another legal representative but I am unsure how to phrase this in legal British English.

Ana Rita Santiago, a sua leitura está correcta. Numa audiência quando o advogado afirma que protesta juntar documento, declara que vai juntar documento, neste caso é como diz, uma procuração com cedência de poderes ao advogado que se compromete entregar o documento.

From what I can undersatand Dr. X is acting will be acting as an attorney in a legal action with grounds on a delegation of powers granted to Dr. Y. Dr. X is presenting his commitment before the judge to enter the formal document of delegation of power (substabelecimento).

There are two possible translations for "protesta":

protestar: 5. Afirmar (a alguém) a intenção de; PROMETER [tdi. + a : O candidato protestou aos eleitores defender a educação pública.] (EN: promise; declare one's intention) (Aulete)

6. Comprometer-se solenemente a; assegurar ou afirmar categoricamente. [tdi. + a : Protesto a vocês que jamais ultrajarei o nome de minha família.: protestar respeito às leis.] (EN: affirm something categorically; solemnly commit to something)

As far as "substabelecimento", there are also different ways of translating it. According to Marcílio Moreira de Castro:

substabelecimento: substabelecimento. 1 – subagency; delegation
of authority (to a subagent); appointment of a subagent.
2 – (em um mandato judicial) delegation of authority (to a substitute lawyer); appointment of substitute counsel. -- In Dicionário de Direito, Economia e Contabilidade

The choice here will depend on your particular context.

A promise/commitment made by a lawyer to a court is called an undertaking. The term is more common in BrE than in AmE.
