It seems to me, that this PCR analyser has some kind of robotic arm, that picks up and moves the D-cups. This is why the tip of this arm needs to be wiped, so it will be clean again.
I'm not sure, but I hope this helps somehow. :)

To test for the presence of HCV RNA (qualitative) in serum or plasma using The COBAS AMPLICOR Hepatitis C Virus Test.
Record the positions of the controls and specimens in the A-rings. Amplification must be started within 45 minutes of the time that the processed specimens and controls are added to the A-tubes containing the Master Mix. Move the A-rings to the Amplification/Detection Area.
Post Amplification Area - Amplification and Detection:
Perform Daily Instrument Maintenance as outline in the Operator's Manual of the COBAS AMPLICOR Analyzer, including:
Wipe initialization post with a lint-free moist cloth and dry
Wipe D-cup handler tip with a lint-free moist cloth and dry
Check Wash Buffer Reservoir and fill if necessary
Prepare Working Wash Buffer (1x) by adding 1 volume of WB(10x) to 9 volume of Deionized water. Mix well. Keep a minimum of 5-6 litres of Wash Buffer (1x) in the Wash Buffer Reservoir at all times.
Empty waste container
Prime the system:
Place the D-cup rack on the D-cup platform. One D-Cup is required for each detection and two D-cups are required for each cassette of working Substrate to allow for COBAS AMPLICOR System blanking. ONLY discard whole D-cup rack when all the D-cups have been used up, just replace it with a new rack, do not move any D-cup rack around. Make sure D-cup trays sit properly on D-cup platforms!!
Check under 'STATUS', will show time when amplification is finished, also time when detection is completed.
Discard A-ring(s) and D-cups (if all used up) in Biohazard Box. Replace D-cups with a new one if needed.

Many of the processes of these machines are automatic. The handler (I don't know what it looks like, could be a robotic arm or a different type of mechanism) transfers the cups to be analised
