I don't have InDesign but I do have some projects with IDML files. So I tested it and then created the target file and unzipped it and checked the designmap.xml file in a text editor (remember to use one that guesses the encoding right), and... the thin space is there.

Autocorrect workaround Dec 7, 2020

1. Go to File > Options > Editor > Autocorrect
2. Add @@ for the 'Replace:' field
and @[thin space] (copy it from Word or Samuel's link) for the 'With:' field. Press Add
3. Press Export settings
4. Open your expoerted AutoCorrect.autoCorrect file with Notepad or Notepad++
5. Find this string: <Entry src="@@" trg="@ "/> and delete the third sign @ to read as <Entry src="@@" trg=" "/>
6. Save AutoCorrect.autoCorrect
7. Import AutoCorrect.

Now when you type @@[white space], it will turn to [thin space][white space].
***Be careful because both [thin space] and [white space] look identical. Once you have replaced @@[white space] with [thin space][white space], you need to delete the second space which is [white space].

The above procedure is needed because you cannot add [thin space] to the 'With:' field alone.
*Also you can use any other character combination (instead of @@) that you don't use routinely.
